Watch history and search history are stored separately, so clearing one doesn't touch the other.
You'll remove single videos or clear your whole watch history in the YouTube app, then use your Google account's YouTube history page to delete your searches for all time. Finally, you'll pause YouTube history so it stops saving what you search and watch.
